I know that there are certain Master System games that ONLY work with the Master System controller on a Genesis. Does anyone here have a list?

Have you checked SMSpower.org or www.sega8bit.com? I think there's a thread here with a list, as well (to be fair the latter does have a poor search engine).

 

Here's a list of games that don't work right with the Genesis controller (some of these work fine with the Genesis controller when played on a JP system, oddly enough):

Wonder Boy in Monster Land

Bomber Raid

Penguin Land

Montezuma's Revenge

Where in the World is Carmen Sandiego.

Tennis Ace

Alien Syndrome

Shanghai

Great Volleyball
