Sprite Color swap triggers collision detection/death?

Hey folks, I've been working on my first attempt at 2600 homebrew with a Pitfall hack and ran into an interesting issue.  I'm using the annotated Pitfall version by JTZ (v0.9) and have noticed that if I try to change the Dark_Green color of Harry's pants on the climbing sprite after the third row from the bottom then it triggers death (fall through the non-existent hole) when he walks over a closed pit but only at certain spots as I did successfully jump over (instead of walking) a couple of times.  I'm using the dev studio 2600 to compile and Stella to play in case that affects the answer.  The nearest disappearing pit that I use to test is to the right about six screens in.

 

On a similar note, I saw that the code makes reference to defined colors plus some a certain amount (i.e. DARK_GREEN-2) and wasn't sure what that meant.  Is that referring to a table in the code?  Or the TIA color scheme?  I wasn't sure if that number is supposed to add or subtract from the luminance (turning for example $00 to $02).
