If you double-click an atari .com file, which is on your pc, windows will try to open it as an ms-dos application. However, if you change the extension to .xex, and you have atari800win plus installed on your machine and then you double-click on it, it will open up atari800win plus and load. Otherwise it doesn't change anything about the file itself. You can open up a .com file in your emulator too, you just have to open the emulator first and then go to "load executable" or "load image".
