What is .xex? I have noticed a few files with that extension? If its like .com extension, then why use the .xex extension?

Like Miker said, it's to avoid conflicts with the .com files on your pc. If you double-click an atari .com file, which is on your pc, windows will try to open it as an ms-dos application. However, if you change the extension to .xex, and you have atari800win plus installed on your machine and then you double-click on it, it will open up atari800win plus and load.

Otherwise it doesn't change anything about the file itself. You can open up a .com file in your emulator too, you just have to open the emulator first and then go to "load executable" or "load image". It all has to do with the way windows interprets extensions.
