David Crane's games are much-beloved (Pitfall, Pitfall II, Freeway, etc.) but he also had some real stinkers (Slot Machine, Laser Blast, Dragster) early in his career. Doug Neubauer really pushed the limits of the 2600 (Solaris, Radar Lock, Super Football) but his games aren't as well known because they were released after the 2600's heyday was already past. But even his earlier games (Alien, Megaforce, M*A*S*H) aren't anywhere NEAR as bad as David Cranes's early games. As much as I think Pitfall was groundbreaking, if this is about the GREATEST Atari 2600 programmer, I'd have to give the edge to Doug Neubauer.
