They removed entire areas, radiacally altered the landscape of an era, and subtracted some things from another era. ... Other bits of information: Ayla is nowhere to e found, and Schala was originally intended to be a playable character, aquired after you lose Crono. Due to lack of time, and a lack of interest to fully flesh out a story for her, she was removed. It's been suggested that Flea and Dalton were playable at one time, although the only evidence for this is a unusually high amount of poses and animations for them."
