Short answer: If your cab doesn't have the connector, pull all that junk out, and connect the quick connects on your cab's existing JAMMA harness directly to the control panel's switch contacts as usual. Probably replace those switches (at least) while you're there too.

I've haven't seen one quite like that (kinda close), but I only have experience with my romstar MVS cab, and I suspect maybe the big-reds used them--certainly that's not really an arcade standard of any kind. I do have a couple similar but much larger connectors in my Atari/Midway driving cab, and I think they just borrow whatever is handy at the time from the automotive wiring world. Meaning finding an exact match decades later is tricky--and probably isn't necessary.

 

An alternative to just running JAMMA in there, is getting both halves of a similar connector (like this one) and wire those--but having a connector there seems like adding a step of complexity that doesn't really need to exist. I think they were used to aid assembly at the factory, with the knock on effect of making them easier for operators to swap out as a unit and service back at the shop.

I don't have an arcade cabinet right now, maybe in the future I can build one. I have MVS 1slot in a custom case built by me. Since I have an official arcade joystick panel I was thinking to make a cabinet, but the connectors threw me off.

For now, I cut that connector and install DB15 (I will also build a box to install this control panel), so it's compatible with my current setup, but in the future I will get a Neo Geo wiring harness.

Hard to tell wiring size but guessing .093 as these would be using multiple different wire sizes for American and Japanese controls. 
As these connectors can only fit one way they are designed to prevent wiring issues if you re-install the cable.
9 and 12 pin connectors were common for Jamma back in the day.

 

Guessing the 9 pin is the pins for joystick

4 of them for left , right , up , and down.

Other 4 are ground, with one unused.

 

Guessing the 12 pin is for the buttons, 4 for ABCD, 1 for Start, 1 for Select, and the rest basically grounds

 

These would plug into Female Adaptors that are then attached to by normal wires into a Jamma edge connector.
